It seems the server checks the 50 moves before checkmate, which looks like a bug to me.

That's a good one! We can always find holes in any non-trivial set of rules if we look hard enough.

This is something that tripped some chess engines in the past... They would blunder and allow a checkmate because they tought it was a draw by 50 moves rule.
Checkmate definitely takes precedence over 50 moves rule.
